Ø 生物大数据整合分析及挖掘。高通量测序数据(DNA测序,RNA测序,甲基化测序等)分析及UK Biobank、TCGA、ENCODE、GTEx等大型数据库资源的深度学习及挖掘。近期部分成果:利用癌症基因组图谱(The Cancer Genome Atlas,TCGA)数据库33种癌症组织超过10000个样本的多组学数据,系统分析了小核仁RNA(snoRNA)在癌症中的表达量和临床相关性(Cell Reports,2017,封面文章),系统分析了SNP对miRNA功能的影响(Human mutation, 2012 ; Nucleic acids research,2025; 引用>250次),SNP对lncRNA功能的影响(Nucleic acids research,2023 高被引论文)。
Ø 多物种、多组学数据库构建。开发了iFish(Nucleic Acids Research,2025)、Animal-APAdb(Nucleic Acids Research,2021)、Animal-ImputeDB(Nucleic Acids Research,2020)Animal-eRNAdb(Nucleic Acids Research,2022)、Animal-SNPAtlas(Nucleic Acids Research,2023)等数据库,为多种动物基因组、转录组、表观组学研究提供了重要数据资源。
Ø 多组学人工智能方法研究和应用。开发了基于领域自适应的药物反应预测框架TRANSPIRE-DRP,利用无监督领域适应技术,桥接了患者衍生异种移植物(PDX)模型与临床患者肿瘤数据之间的生物学差异,为个性化药物反应预测提供了有效的解决方案(Journal of Translational Medicine,2025);开发了可解释的表征学习框架IMVRL-GCN,利用图神经网络(GNN)整合多视图数据,有效捕获共享和特定表征,为癌症基因识别提供了重要见解(Briefings in Bioinformatics,2024)。提出了一种基于元路径聚合多层图嵌入的miRNA-疾病关联预测模型,通过整合miRNA与疾病的多重相似性,显著提升了预测效率(IEEE International Conference on Bioinformatics and Biomedicine,2023)。
Ø “干湿”结合进行遗传变异功能解析。通过生物信息学、分子流行病学、分子生物学等技术预测及验证遗传变异的功能,鉴定了多个结直肠癌相关的风险位点并阐述其潜在的生物学机制(Annals of oncology,2018)、(European journal of cancer,2018)、(Molecular carcinogenesis,2017)。
